Hi there I've ran into an issue on my 99' DTR. My front Brake pads are sat too close to eachother and it remains the same after taking them out and trying to put them back. I have also gotten myself slightly confused so if anyone has a guide on how to install pads that would be amazing.

Sorry for the constant question haha

Just push the piston back into the caliper. Make sure you undo the reservoir first however.

I don't think there is anything special about the way the front brake pads go in though. It's been 10+ years since I've remotely looked at a DTR caliper but most calipers are fairly self explanatory.
